Kotzebue first appeared on the 1880 U.S. Census under its predecessor unincorporated Inuit village named "Kikiktagamute."<ref>{{Cite web | url=https://books.google.com/books?id=Rr9RAQAAMAAJ&q=kotzebue&pg=PA49 |title = Geological Survey Professional Paper|year = 1949}}</ref> It did not appear again until 1910, then as Kotzebue. It formally incorporated in 1958.

As of the census<ref name="GR2">{{cite web|url=https://www.census.gov |publisher=[[United States Census Bureau]] |access-date=January 31, 2008 |title=U.S. Census website }}</ref>{{failed verification |date=December 2023|reason=No mention of Kotzebue at this link}} of 2000,{{update after|2013|9|17}} there were 3,082 people, 889 households, and 656 families residing in the city. The population density was {{convert|114.1|PD/sqmi|PD/km2|sp=us|adj=off}}. There were 1,007 housing units at an average density of {{convert|37.3|/sqmi|/km2|sp=us|adj=off}}. The racial makeup of the city was 71.2% [[Race (United States Census)|American Indian]], 19.5% [[Race (United States Census)|White]], 1.8% [[Race (United States Census)|Asian]], 0.3% [[Race (United States Census)|Black]] or [[Race (United States Census)|African American]], 0.1% [[Race (United States Census)|Pacific Islander]], 0.8% from [[Race (United States Census)|other races]], and 6.4% from two or more races. [[Race (United States Census)|Hispanic]] or [[Race (United States Census)|Latino]] of any race were 1.2% of the population.

There were 889 households, out of which 50.4% had children under the age of 18 living with them, 46.1% were married couples living together, 17.4% had a female householder with no husband present, and 26.1% were non-families. 19.3% of all households were made up of individuals, and 2.0% had someone living alone who was 65 years of age or older. The average household size was 3.40 and the average family size was 3.93.

In the city, the age distribution of the population shows 39.8% under the age of 18, 8.5% from 18 to 24, 30.4% from 25 to 44, 17.2% from 45 to 64, and 4.1% who were 65 years of age or older. The median age was 26 years. For every 100 females, there were 102.0 males. For every 100 females age 18 and over, there were 104.5 males.

The median income for a household in the city was $57,163, and the median income for a family was $58,068. Males had a median income of $42,604 versus $36,453 for females. About 9.2% of families and 13.1% of the population were below the [[poverty line]], including 14.9% of those under age 18 and 6.0% of those age 65 or over.
