[[New York State Route 46]] passes through the village as Main Street, leading north {{convert|8|mi|0}} to [[Oneida, New York|Oneida]]. The village of [[Hamilton (village), New York|Hamilton]] is {{convert|11|mi|0}} to the south via NY 46 and [[New York State Route 12B|NY 12B]].

According to the [[U.S. Census Bureau]], the village of Munnsville has a total area of {{convert|0.88|sqmi|2}}, all of it recorded as land.<ref name="CenPopGazetteer2024"/> [[Oneida Creek]] passes through the center of the village, flowing northwards toward [[Oneida Lake]] at the northern edge of Madison County. The creek flows through the center of the Stockbridge Valley, with the valley sides rising {{convert|600|ft}} to the west of Munnsville and more than {{convert|900|ft}} to the east. Oneida Creek flows over [[Stockbridge Falls]] {{convert|2|mi|0}} southwest of Munnsville as it enters the valley.
